It's true that Marcel caused Ross a great deal of trouble throughout the series but it was evident that Ross would do anything for that capuchin monkey.
The same can be said for Phoebe. In a season one episode, Phoebe took a dart in order to save Marcel which just further proves her love for all living things.

Some of the best relationships are the ones that started out as a best-friendships, like Monica and Chandler's for example. Their relationship was the most stable relationship in the entire series which could very well be due to the strong foundation they built it on. It definitely seems like Ross and Phoebe have what it takes to go the distance, just like Monica and Chandler.
Phoebe and Ross have known each other for a long time, get along well, and care deeply for each other. All they need is a little chemistry and it's clear they have that as well.
